It was too large (187kb) to go through it manually but searching for < didn't yield any result and validating the json came out ok.

Okay, next to the Log tab that you pasted earlier there is an Output tab. After you save the project are you seeing any [ERR] text in there? you can also copy that to your clipboard and paste it here.

I closed down SA 3.1 and re-opened my project, which now opens completely empty!
I can see the code in the files but nothing shows up when I open it..

Something is really wrong here, can I send you my project and see if you can open it?

There should be an archived version of the project prior to it being upgraded. An xda file.

I got the error in an app, then it happened on open of SA so couldn't open a project, couldn't find any issues with config files...

I opened Themer, then opened SA again and themer seemed to fix it... not sure what it was tho. I'm guessing corrupt config somewhere, that themer sorted out.
